Hey so certain planets flicker red, they look neutral or dont have a faction icon. i cannot move any forces to those planets either. I will put a link to a youtube video that i made showing the problem in 3 different GC's as the empire, PC specs are included.

Those are locked planets. They'll unlock as story events progress, usually in era changes.

The way it is set up is that they are accessible at the Start of the Historical GC and will only be available until certain events have happened or they are Independent Factions (In Example, Zero Command and or the Corporate Sector Authority)  In other words, those are implemented into the game so there is nothing to worry about!
