It's just kept in a text file.  I think it's in the root of the mod folder (I don't have game in front of me to check for sure), something like Remnant_capital_names for the IR, something similar for each faction.  Just open the text file and add to it.  Be warned, the computer seems to only like using the first 4-5 names again and again, so if you add them at the end of the file, the computer may never actually use them.

In the Imperial_civil_war\data folder, you'll see a bunch of txt documents with names like Ascendancy, Majestic, MC90, etc.  Those are the files containing ship names.  Edit in notepad as  you wish, but TL's right that you're not likely to see more than the top four or five names ever, so place the ones you want near the top.
