Question:
It seems like in this mod, travel on the galactic map is only allowed by use of trade routes. In other words, I'll be on a planet, and another one is relatively close, but I can only get there if there's a trade route in place. Is this correct? If so...how is this done? (i'm interested in working on another mod, and am trying to figure it out)

That is correct. There's a line in (I think) GameConstants which controls the range you ca travel between planets, but honestly we changed it so long ago I don't exactly remember what it is. Then you just have to make a bunch of trade routes.

Have a feeling it's <MaximumFleetMovementDistance> - 10 in ICW, 100 in vanilla FOC.

Another question...
I don't know if this has anything to do with trade routes per se, but when I'm playing as the Imperial Remnant (for example), some planets within proximity of mine are visible (in other words, they will be orange to show that the New Republic controls those planets), and others are grey. Is this in the game engine? Or is there a setting somewhere that determines which planets are visible to me, and which ones aren't?

Each faction has a minimum level at which it can see who owns planets adjacent (and connected) to their territory. In vanilla this was 1 for the Rebels and 3 for the Empire, which meant a Rebel planet would only be disclosed to the Empire once more than three structures had been built (I believe the levels are determined only by ground structures rather than the starbase level).
Planets that aren't accessible to your faction are always blocked out with the blue grid model. There are also some planets with a "ground base stealth" bonus which obscures the ground base irrespective of development level but I don't recall if that also hides general planet ownership.
