Yeah, the key with the hand is that they're fast.  You need to take advantage of their speed.  They've got the weakest overall late game (no titans or at the moment good heroes), and they can't build anywhere NEAR the size of fleets as the IR & PA, but they can quite literally in the early game if you do it right expand at TWICE the speed of any other faction.  Which means while your opponents will have 4-5 planets, you'll be setting pretty with 7-8, and as that scales, you'll be able to win wars of attrition.  Plus if you're losing in battle, most of the time retreat is a viable option for the hand, because of how much faster their ships are.

The Hand (in particular the Hand that will be in 1.1) is scary good if you know how to play them.

I would recommend having a Titan in your fleet - especially once all the abilities get added. EoTH does not have an equivalent, and the area buff abilities will help. I usually use mostly capital ships myself, and have little trouble. ISD-II with Tie Defenders seem to outmatch most enemy fleets supply for supply.
You'll be surprised on what the EOTH can do. Just ask TLmiller and what he did to my fleet.

Of course not, if I'm playing as NR I go mainly mc90s with a few80bs and 80s for boarding party, and with remnant I use ISD2's mostly and victories as a supplement, with the main heavy cruiser force being Assault Frigate/Strike Cruiser depending on my faction

Then you should focus on having more carriers in your fleet then, also make sure you get all of the damage upgrades in research.  The EOTH will have stronger ships, so its better to focus on everything, having carriers filled up with bombers and fighters does wonders. This is mostly because of how Sins works.

So are you just using strike crusiers and assault ships? Because that could be your main problem right there.

I do individually target their cap ships, but notice the hands ships significantly outgun and hit large portions of my fleet as I'm micro-targeting

I honestly don't know how to take the Hand on in 1-1 fleet combat, as I feel that my ships will fire on their capital ship and then break formation after it's destroyed, all the while their ships seems to be able to fire at all of my ships completely decimating even a stronger Assault Frigate/Strike Cruiser heavy fleet. Anyone got any strategies that could help?

Manually targeting important ships in the enemy fleet should work for you.
