Since the Remnant's fighters are made of tissue paper, it is much more noticeable when playing as them. That's why it's important to get MTCs, as they provide that mobile resupply. Early game, it's best to just leave your fighters in their hangars until the Corvettes are gone and then deploy.

Using fighters takes up supply. If you run out of supply, you can't deploy more fighters. Using refueling stations and fleet tenders will keep your fleet supplied (the MTC and Altor have resupply abilities for the Remnant). The infocard for each ship shows how much supply they have left.

I am really enjoying this mod, it's a lot of fun. However, in a current game, the strike craft (fighters and bombers) on any of my ships won't build and deploy, which severely limits the effectiveness of my fleets in combat. I was playing as the Imperial Remnant.
